Most Space Marines actually don't see the Emperor as a god. The Chapter Cult that the Chaplains are in charge of is technically secular, albeit highly ritualized. That being said, Space Marines revere the Emperor and their Primarch so much that you can pretty easily argue its just a form of ancestor worship as opposed to standard theism.
